I've been considering the same kind of trip since last year. I found this package deal that looks way cool.

Here's the description and link below...

"This 16 day adrenaline-filled tour has you trekking along the Inca Trail to Machu Picchu, mountain-biking from the Andes down into the Amazon Basin, and whitewater rafting in the Apurimac Canyon. Never a dull moment! A fantastic opportunity for both the naturalist and adventure seeker to experience PeruÕs diverse culture and natural environments. There is also time to absorb the sights, sounds and tastes of Lima, Cuzco and the Peruvian countryside. - INCLUDED HIGHLIGHTS - 4 day Inca Trail hike with local guide, cook and porters, Guided tour of Machu Picchu, 3 day mountain bike expedition to the Manu Biosphere Reserve, 3 day whitewater rafting trip on the Apurimac River"

The "Day by Day Itinerary" gives some good details of the trip.
